Narpy, I had the same problem with the same version you are running, below is the reply I received from PatGAP and it worked, after following the instructions look again for BCM you may find its now there.
Hi Pat
If the BCM is not in the list, this means that it was not picked up during the last scan ECU, probably when the BCM was incapacitated. Simply use the following function:
IIDTool Menu -> IIDTool Config -> Find ECU’s
Come back to us with the results.
Best Regards

That's interesting.
I'll try that tomorrow, currently at work and away from my car so I'll report back when I've done a rescan.

Ok, I've done a rescan and the body control is still not there.
I have Instrument Pack, IPC (OLD) and Suspension, nothing else.
++Update++
I messaged GAP and got this reply:
"You are correct, re-flashing of the BCM ECU is temporarily not available in firmware V2.18. All other functions for this ECU are available (Read, Clear, Live Values etc). Re-flashing of the instrument pack and suspension ECU’s are available. If you have not updated your IIDTool to the latest firmware version, please do so prior to updating these ECU’s."
So, as confirmed for the time being, it's gone. Mods:

Anyone know if GAP-Diagnostics post "release notes" with each new update somewhere?
I'm on the beta program, and just downloaded 2.18.05 B0203, would be nice to know what's new/changed.

On Beta too, but on 2.18.05 build 140 (no 0203 build for me/my D3?). Never seen relaease notes on Beta releases from GAP. Still, excellent product.RLD Sump Guard
GVIF & rear camera
New FBH via Dan
BAS Remap with IIDTool
If its a big update, then there is normally some notes to go with it - or at least a new manual.
This one seems to have added the ability to programme keys and sorted a few of the units out - some were out by various factors of 10, 100, 1000 etc.Mark.

One thing to note with the IID tool
The service support from Patrick is second to none, you will always get a email reply to any queries which are helpful, informative and encouraging, so don't be afraid to 'play' 8)
But do remember the time difference between the UK and Canada
I've had one for just over 6 months and it is very clever and already paid for itself several times over Never get mad - get even !!

Sorry for bringing this back to the front but,
I have recently purchased one and updated it but when I plug it in the only option it gives me is 'sat on the move', which I flashed, but I can't get to any other menu, does anyone have any ideas,
Cheers
Yep, there are two download options on the updater - if you select the one you have done - it just does SNOTM - update the tool again, but this time choose the other option - you should see a description of the update Mark.
