Did you remove the original plastic guard and steel plate?

Ben this may sound stupid but have you removed the plastic one first?! My mantec on my d3 sits right to the body and much higher up. There are four bolts on the D3 that can't be miss aligned. You have to remover the rear two which should be there then put the new ones in.

In comparison to the D3, there's a noticeably bigger gap at the top of the D4 sump guard.
I had an RLD ( ) one on my 2010 D4 and a Land Rover (Mantec, I believe) one on my MY 14 & current MY15. All of these had/have a bigger gap than the snug fitting Mantec plate on the D3.
Edited to add: On the D4, I'm certain that the lower (metal) oe guard can stay in place without affecting the fit of the new guard.2006 D3 HSE (Original & still the best)-GONE

This is how my mantec looked on my MY12:

I left the oe guard in place and just bolted the mantec over it.

Yes I tryed removing the metal plate and that removes the fixing points for the rear bolts so that's a no go, I think it just sits lower than I expectedCurrent Vw Amarok

I have just fitted one to my 2015 D4 and it looks exactly the same as the first picture and I thought the same when I saw it.
There seems to be quite a gap above the guard and the bit it is supposed to protect.

I've fitted an RLD one to my MY12 and it has a gap at the top. I just removed the cover on recovery point and the two plastic bits of trim on the bumper but left the metal plate in place. It looks just like the picture from the first post.
Seems to work fine though as it has hit a couple of lumps when I've been down a rutted road Sill protection - LED internal lights - LED reverse lights - boot liner - Dog Guard - Rock sliders
