No, QT and MP are ignorant of the file extension... its the operating system that needs it to assign the file to the right app. What wrapper around the file is also mostly irrelevant too as the media container tells the app what CODEC to use to decode and play the file.
The other option of course is to just transcode the file into a boring WMV file But both QT and MP will handle MPEG4 video and audio.
How else can you play your iTunes downloads
