Sorry, I guess this have been covered before. But couldn't find it.
Have enabled the 3 flash indicator. This doesn't work. I read that updating the BCM will fix this.
Does the IID tool do everything automatically, or do I have to get a file, download it etc?
Do I need a spare battery connected for this or can the car stay running?

Fully charge the battery and disconnect the charger.
With the key in position II but with engine not running, try the update.
This worked for me but the battery being fully powered is vital. Mods:
Front Fogs + Halos
FBH Remote Control
The 1st Ever RRS Modded Grill
Garmin Nuvi + D4 Surround + Reversing Camera.
D4 Steering Wheel.
Rear Boot Spoiler.
Twin Brake Lights.

Very straight forward
Select from menu BCM and then hit on upgrade, follow instructions after that until complete. The flashing takes a few minutes. Nothing to it, really.

While I said nothing to it - please take a moment and look through the IID manual as it describes what to do if the update fails

Best practice is to have another power supply to the vehicle. I use another vehicle with jump leads connected and engine running, you get a very stable power supply that way and is the cheapest way to do it, assuming you already own jump leads.

Three flash = nudge the turn signal and it’ll flash three times
BCM = Body Electronic Control Module, the subsystem which needs some TLC
TLC = tender loving care or a upgraded software in this case

This is the beauty of forum's, I never even knew about the 3 flash flick ( sounds slightly dodgy ) but thanks to you lot I now do and it works. Result

How often are updates brought out? I was reading the other day that there is one for the transfer box to stop "Californian bang"?? Its the thump you sometimes get when stopping and starting quickly (if you google it do it away from the kids
The update is to improve gear smoothness or something?

For D3, my guess is “never”.
For D4, I’d guess “limes never considering end of production happened two years ago”
The update mitigates he issue which is called California stop, driveline thump/slap/bang... I haven’t applied it myself, though, I learned to drive differently hearing of the fix.
