Mine makes a few clunks when stop start driving. Sometimes I get a really loud thunk if I back off the throttle just as it wants to change up to 2nd. I have never bothered about it, and put it down to the fact that the D3 is a heavy duty vehicle, with Heavy Duty components, and heavy duty noises to suit!
